What kernel are you running? Is it a 2.6? I still use 2.4 series and have not ever had a USB hang like you describe. Since hotplug started taking care of USB I've not had a problem. Also, what distro are you running? This may make a difference because of what packages are included as part of your GUI environment and what default services are running.
As for not being able to kill a process, is it possible that you were trying to kill a parent process while a child process was still busy/locked? Similar to trying to delete a directory that still has subdirectories that are not empty.

I was running 2.6.9 and am currently using 2.4.28 on my gentoo system while I enjoy my USB mp3 player. I'm going to wait until 2.6 becomes a bit more mature as work is eating up most of my spare time.
One thing that may cause problems is the "File Alteration Monitor" or "fam" package. It's purpose is to update any GUI process that has accessed a file or folder should the files change. Seems redundant and superfluous to me, and has often prevented me from manipulating a file tree.
